Water's green outside

But blue inside (despite the fact it's called Swamp Palace).

The water coloring, I think has a reasonable explaination. The important thing is that puddles are being compared to a large indoor body of water.
The outdoor puddles are dirty because they're far smaller amounts of water and likely are surrounded by large amounts of dirt, making them dirtier than before you drain the water there. The indoor water is in a presumably cleaner enviroment and is in a much larger amount, possibly making any contaminants harder to make it appear differently.

Tbh, most Mario logic would be bad game logic, but logics like how enemies can even kill you, like goombas who have no arms can hurt you somehow.

Wouldn't they die then? But I see what you mean, poison that affects, well, any character that can be killed by them. Even King Koopa in SMBX 2.0.

I didn't clarify that the poison wouldn't hurt them. I believe there are some real life animals that are actually like this as a means of fending predators off and protecting themselves. This would be what I mean in this case.
Would other enemies be immune, though? If yes, then it means either they have the same thing going on too or it simply has no effect. If no, then it makes goombas crazy dangerous. Of course in the games, enemies tend not to kill others themselves so...
Still, especially with enemies that mainly just walk (goombas, shyguys, koopas (not parakoopas), and the like), I think it could make sense, seeing as a mere touch is enough to kill you in the games. If not poison, it could easily be some other highly dangerous thing that could kill on contact that they have on themselves.

2 things, one, beating any bosses would mean it's no longer a 3 heart run.

Eh, Goombas being able to hurt Mario isn't necessarily illogical. They might not have arms but they have pretty big teeth and feet, so they could either be interpreted as biting or kicking him. There are other ways to hurt someone besides with your hands.

I think a lot of caves in Zelda IV A Link to the Past do that. Then again, it does not make sense geographically.

Mario can throw fireballs... underwater, also in all 2D games he has infinite breath and he doesn't hurt when he falls from a large height.

It doesn't make sense that Ice overpowers Fire in some games, wouldn't the fire just melt the ice?
